Before Charles Xavier and Erik Lensherr took the names Professor X and Magneto, they were two young men discovering their powers for the first time. Before they were archenemies, they were closest of friends, working together, with other Mutants (some familiar, some new), to stop the greatest threat the world has ever known. In the process, a rift between them opened, which began the eternal war between Magneto's Brotherhood and Professor X's X-MEN.

It has been several months since The X-Men stopped William Stryker, but that victory came at a price, they have lost Jean Gray when she tried to save them from the collapsed reservoir. Scott Summers (Cyclops) is still grieving about her loss. One day, he came out to the place which is where Jean Gray sacrificed herself. Then, Jean Gray appeared right in front of him. Though, it seemed that after that, Scott had disappeared. Meanwhille, the rift between humans and mutants had finally reached the boiling point. When humans discovered what causes humans to mutate, they have found a cure for the mutation. The X-Men were appalled at this idea. It was not long at all until the news about the cure came to Magneto. He decides to organize an army of mutants and wage his war against the humans. Then, it became clear that Jean Gray evolved into the Pheonix, her new mutant powers are so strong that she can not control her own body. Then, she kills off Professor X with her new powers. Now, The X-Men must stop Magneto again and put an end to the war against the humans, as well as stop Jean Gray's Pheonix powers.

Several months have passed since The X-Men defeated Magneto and imprisoned him in a seemingly impregnable plastic chamber. One day, a mutant by the name of Nightcrawler infiltrates the White House and attempts to assassinate the president, setting off a chain reaction of anti-mutant measures by the government. Meanwhile, Logan is trying to discover his past. As scientist named William Stryker discovers Professor X's secret school and Cerebro, Magneto's partner, Mystique, is planning to break her leader out of prison. But when Professor X's school is attacked by Stryker's forces, Logan, Rogue, Iceman and a few are lucky to escape. Those who remain meet in Boston, where they form an uneasy alliance with Magneto to stop Stryker and rescue Professor X.

In a world where both Mutants and Humans fear each other, Marie D'Ancanto, better known as Rogue, runs away from home and hitches a ride with another mutant, known as Logan, a.k.a. Wolverine. Charles Xavier, who owns a school for young mutants, sends Storm and Cyclops to bring them back before it is too late. Magneto, who believes a war is approaching, has an evil plan in mind, and needs young Rogue to help him.

Two mutant brothers, Logan and Victor, born 200 years ago, suffer childhood trauma and have only each other to depend on. Basically, they're fighters and killers, living from war to war through U.S. history. In modern times, a U.S. colonel, Stryker, recruits them and other mutants as commandos. Logan quits and becomes a logger, falling in love with a local teacher. When Logan refuses to rejoin Stryker's crew, the colonel sends the murderous Victor. Logan now wants revenge.

The show follows Xavier, a rather strange-looking faun-like wanderer/seeker (complete with snake hand, backwards knees, a beak and six nipples) who is traveling across the land to find out the truth about his mysterious and uncertain origin. Xavier meets all kinds of different folk on his journey who he bores to tears with self obsessed tales about his life and his ability to "blow minds," and encounters rednecks who don't take kindly to his appearance. He speaks in a low, gruff, movie trailer-type tone that accentuates his narcissistic rambling. Although Xavier has a sense of morality and means well, he tends to cause havoc wherever he goes, attempting to help characters along the way, but unknowingly making situations worse due to total incompetence. In the pilot episode, we see in a flash-back that he burnt his house down as an adolescent whilst practicing a spiritual ritual. The fire killed his adoptive parents, yet he is totally oblivious that it was his fault, and is still out to find whoever is responsible. When asked if he has any powers, he is heard to say "powers are for the weak," yet the truth is that he has few, if any, as he is incapable of executing them efficiently.

Agent Augustus Gibbons has selected an imprisoned former US Navy SEAL Darius Stone, a new agent in the XXX program, travels to Washington D.C., where they track a splinter faction of the U.S. military that attempts to overthrow the U.S. government and assassinate the President, led by Secretary of Defense and former 4-Star General George Deckert, Stone's former commanding officer whom he once led a mutiny against. But he's been targeted for assassination by a radical splinter group of dissenters deep within the United States government. The new XXX agent must uncover the insurgents from within. It is the nation's only hope to stop the first coup d'etat in American history.
