After a biological terrorist attack kills off the population of a Russian town; Japan's Public Safety Special Third unit, code name THIRD-i, believes that the terrorist organization responsible plans to unleash the same virus known as Bloody X into Tokyo. Subsequently, THIRD-i recruits the help of genius hacker Takagi Fujimaru to find out what happened in the Russia. However, as Fujimaru becomes involved, he soon finds out that he is in over his head and that the terrorist groups influence reaches not only his school but even the police. Fujimaru must now rely on his skill as a hacker to unravel the organizations sinister plot and find out the truth behind "Bloody Monday."

The story’s main character Mariko is a woman studying child welfare in Hokkaido. She grew up always doubtful about the love from her mother, who looked nothing like her and who passed away 9 nine years ago. One day, she finds some of her mother’s belongings at a relative’s house, and she heads to Tokyo to seek out the truth behind her birth. Meanwhile, Futaba is a college student living in Tokyo who is focused on her band. She gets an opportunity to appear on television, though her mother is strongly opposed to it. Naturally, Mariko is shocked when she happens to see Futaba on television, since the two of them look completely alike.

A poor college student, Kazumi Koyama (Shun Oguri)’s priorities are friendship and to make everyone happy. He never says no when people rely on him. A female forensic pathologist who has returned to Japan from the US, reforms Japan’s low rate of judicial autopsies and exposes crimes from a forensics perspective. However, a person is discovered to have met an unnatural death right after that.
